After the first time it should come up saying last has found ** number of new tracks, would you like to scrobble? and then you can choose the tracks you want scrobbled. I found out that when using my PC it didn't work every time, but now that i have a mac, it will always scrobble your ipod tracks ONLY if your last software is running wen you plug in your ipod

Basically, you have to make sure your ipod is set to auto sync, not manual. (where it automatically updates certain playlists). When you plug in your ipod you got to make sure the last.fm scrobble software is open, then a window should come up saying this is the first time you've synced yoru ipod whilst last has been running, would you like to scrobble your tracks from ipod?
